Every link that I click on I get a pop up window that requires me to login to Jira to view, even though I'm already logged in in another window. How do I fix this? It might help that I'm already logged in on a chrome window and an edge window pops up.
You could also check the application where you are clicking the link (e.g. Outlook, Teams) and see if it has a 'default web browser' setting. You could also check in the Settings of your computer (Settings > Apps > Default apps if you're on Windows), and see if your default web browser is set to Edge.

We had something similar at our company with Microsoft Teams, where the Server team implemented a Global Policy change on Teams so it defaulted to using Edge. But we were able to update the app configuration to go back to Chrome.

Since you have a premium subscription and this sounds like a technical issue I would suggest opening a ticket.
That said I am really confused/fascinated. You are in Chrome and an Edge window prompts you for creds?

2. clear your cache.

Matt seems to have a very interesting idea and it makes logical sense. If it's trying to open it up in another browser because your default is set incorrectly then it wouldn't be able to pass on the authentication credentials. It's a bit weird because it should still open up in the browser you started it in but worth a try.
But if that doesn't pan out then I'm going to again recommend you try reaching out to support. When we have issues like this, which occasionally team members do have such issues, I consider us lucky to have premium support cuz they will actually respond pretty fast.
