When I transition an issue over to the Done column. How do I prevent the issue from being cleared?

What is shown on the columns in GH is based on the status that are associated with that column. Additionally if your context (which may include a filter) should contain resolved issues. Also if you have selected 'Hide Resovled issues' in the context it will disappear.
