If I have 2 instances of JIRA with application links, is it possible in instance A to have a filter that is querying issues in instance B ?

No, JIRA alone will not include issues from a federated instance, only the "local" items.

But you do have some options..

However you can setup a gadget in instance A of search results, and embed that gadget on a dashboard in Instance B.

Or Atlassian suggests a client application from ALM Works that provides a consolidated search of unlimited JIRA instances.

I know this is an old Q&A but those pages @Eddie Webb mentioned above give me a "no permission" error. How can I get that information?
