We have a scenario where we have two company wide projects (IM & SE), where we want to run the sprints independently of each other. However we have times that tasks in the IM project may need to be scheduled in the SE sprints, so we setup a TAG to do this & adjusted the default filter on the SE project to have 'project=se & tag=tag' to show all the possible stories.
However, the sprints block each other as once the IM sprint starts, we can't start the SE sprint. Also, the SE sprints appear in the IM backlog when there's items assigned into it as well.
Is there a way around this in Jira?

You could exclude IM tasks from the boards when they are tag with SE tag so they will no longer be part of the scope of the IM.
You could also enable // sprints feature that allow you to have multiple sprint running at the same time in a board.
