Is there a way within the Issue Navigation that you can see which issues are in Jira vs. Jira Align?

Writing a JQL in the Advanced Issue Search bar and would like to know how I can tell if the issues that are applicable to my JQL are in Jira or Jira Align.

Welcome to the Atlassian Community.

You are able to achieve it by using the "projectType" parameter in your filter or the columns of the results. 

This field would give you options such as "software", "service_desk" and others.
