When we are moving issues to done state issues not marked as done

There's not a lot of information in your question that can help us figure out what is exactly going on. 

But some common problems that occur in this area are: 

1. Workflow: The resolution of an issue is not being set on the status transition to Done. You can add a post function to this transition that sets the field Resolution to Done. Or you add a screen to the transition where the user can choose a resolution 
2. Board: the Done status is not mapped to the last (right-most) column in the board. A Board in Jira will only consider the last column as 'done' in its reporting statistics.

an issue needs to have a resolution set in order to be considered done.
