I have tried with all the ways reset password and revoke access, but still user is unable to login as it is showing that Two-step verification is enabled . As i checked from the user profiles Two-step verification is disabled. I couldn't figure it out . Help me out in this.

Are you trying to recover account with Recover Key? If that's the case you need the recovery key instead of verification code. Please go through this guide and let me know if that helps - https://support.atlassian.com/atlassian-account/docs/manage-two-step-verification-for-your-atlassian-account/.
