I've noticed when Resolving a jira story as Done, the Parent field data disappears automatically. In the history, it looks like the person resolving the story is also changing the Parent to None, but they are not, it just seems to happen on their behalf.

How about having a test instance. In the case anything goes wrong, your production instance won't be impacted.

Generally there is no feature in Jira to select the projects a App or Add-on is available to. This is due to the diverse nature of apps, many bring features that are implements in form of Custom Fields or bring automations on a project level or global level. Just two examples.
So maybe follow @Victor Mutambuki's answer and set up a test system to be able to test apps in quiet without disturbing users. :)

A slight expansion to that - Apps are installed in the Jira Core framework, not in the Applications that they add functions to. There's nothing in Jira that says "this App belongs to that", it's all up to the App to say "hey, I require this" and "I'm only going to work here".
