Currently, whenever a user in JIRA creates an Story, Sub-Task, etc. they automatically are set as a Watcher for that item. This
happens even if items are created via the batch process. This creates a lot of emails.

By default Jira doesn't add the Reporter as a Watcher. However, if an individual is the Reporter then they will get notifications automatically based on you're a notification scheme. Now maybe you've got some sort of automation or similar function that is adding the reporter to the watcher list? Based on your last comment regarding a lot of emails maybe what you actually want is to update your notification scheme to only send notifications when you really need to.
