When issues are created in one of my projects, it automatically is assigned to a sprint in a different one.

If you are viewing the sprint in the other projects board, the only issues that will show there are the issues that are within the scope of the board's filter. I assume the board filter is for Project B, so an issue from Project A will not be displayed in that board even if it is in the sprint.
Does Project A have a board associated to it that has a filter that includes issues from Project A and Project B?
If you are looking at Project A, what is the first board shown in the the Board pull-down in the navigation pane?

Both projects have their own boards. Clicking the link from the issue in project B will bring me to the sprint in project A
Project B has a number of boards but no sprints. It has a filter to only show issues in the same project.
Project A has only one board and has sprints.
