we created a new workflow which has multiple statuses in one column in the resulting agile board (see https://confluence.atlassian.com/display/AGILE/Transitioning+an+Issue, Screenshot 2).
In the default workflow (which we also use) the status resolved is on the top and the status closed is on the bottom. In our new workflow these statuses are inverted (close at the top, resolved at the bottom) - but only when the issue is transitioned from a specific column - if the transition is started from all other column the order of the status is as expected.
How can we fix this?

That’s actually related to the order of the available transitions from a particular step. For example:

In the step Open, the Resolve Issue transition is placed before the Close Issue transition, and when you move an issue into the column those statuses are mapped, they will be displayed in that order.
In step In Progress, the order of those transitions is different, and the Close Issue transition will be shown before the Resolve Issue transition.
In this case, it would be necessary to edit your workflow, and place the transitions in the same order in all steps.

@Robert Nickel That is only for the operations bar order, not the column order.

Did you try to re-arrange the statuses order on the board (via Configuring Columns)?
