We have a Jira project heavy integrated with confluence space where documents are linked directly to Jira issues

what is the best way to migrate both Jira Project and Confluence Space keeping existing links between Jira issues and Confluence pages.

I assume you are talking about migrating from on prem to cloud? It is best to reach out to Atlassian support for this via https://support.atlassian.com/contact/#/ and raise a migration support issue with them directly. They should be able to restore the links as a post migration action after you have migrated your data to cloud.
