flush issues

I have configured MSSQL and JIRA application works fine. I do not however find any issues in the database itself ("jiraissue" table) and do find them all in cache directory.

This sounds crazy and I am sure I am not doing something right. Any hints are welcome

That really does not sound right at all. I'd guess you were looking in the wrong database. You certainly aren't looking in the one JIRA is using.
