We are trying to upgrade to latest Confluence (5.0.1) and the jiraissues macro is not working giving an exception.

Based on the error in the logs, most like you are encountering an issue where Confluence cannot fetch or process the keypair from KEYSTORE. You may refer to this KB and try out the solution and see if it helps.
