we have queries set up to color cards after 3 days and 5 days, but they always display too soon because of weekends. is there a way to easily exclude weekends? Does card color use the working days setting alternatively?

You'll need to utilise JQL queries to search for issues updates based before/after the weekend.
There's a good answer to this question which explains the logic for updates within the last 3 days.
