The workaround will be to open the issue in separate tab not a popup and will work

I opened a ticket with Atlassian and they log the incident:
Jira Status - Jira users unable to log time while on business board
Is resolved now and working for me. But check because some customers could be out of the fix or they need to wait for the fix to be deployed in their instances.

Is happening on my instance when I open an issue from the board and got the issue in a popup window and try to do time tracking opens another pop up window, the save button doesn't' do anything.

You mean the button is displayed, but nothing happens when you click it?
Have you tried another browser or incognito window?
