What time to use the license key

We are going to user JIRA on production level, but I am a bit confused with the license -

how come the vendor (who helped us setup jira) asking for the fee by an invoice to us ? 

any difference if we didn't pay Atlassian, instead, the vendor collects the fee ?

It depends on what you arranged with your vendor.  Did you agree to get the licences through them? 

A lot of Solution partners and and 3rd parties will buy licences for you.  There's no difference as far as the software or Atlassian are concerned - you have a valid licence.
