What is the best tool to create a product roadmap using JIRA?

Is there a good roadmap app that can be used with JIRA in way that issues or Epics can be connected to overall roadmap progress

There isn't an answer to this question, "best" is an opinion, not an objective thing.

Is there something about the built-in Roadmaps or Advance Roadmaps (plans) tools that you don't like or that don't meet your needs? Someone might have a suggestion based on a specific problem you're having with the in-built tools. 

Personally, I find advanced roadmaps to be extremely useful...
