User Access revoked even after logging in using the web interface for Jira, not the application

I'm doing some cleanup of old and inactive users who has not logged in for Jira/Confluence for more than 30 days as per our organization policy . But later on an User had question stating that the access has been revoked for him even he'd been logged in into the application before a week.
