I can't update JIRA right now, currently on 8.5.9 but I would like to make sure Apache Tomcat is current for security reasons. I'm slightly confused, do I run the version fix here

Than upgrade Apache from their website? It feels fairly vague on the actual steps needed (not the first time I found things to be vague on this site.)
Just follow the documentation to upgrade Tomcat (download and replace files). Jira doesn't use Apache as a default web server.
