In my company each employee has two different email accounts. In Jira an account is created per email, but our need is that somehow regardless of which email the user accesses JIRA with, it is recognised as a single user/single account. Has anyone encountered this use case? How have you solved it?

As you have an Standard license you might contact support.atlassian.com.
