I want to sync Okta group to an existing atlassian group. However. when i reach the part where i need to pick the atlassian group in my atlassian okta app the atlassian groups are empty.
I do have API integration and SCIM enabled.

Are you using a user that has User Management permissions in Jira? Just being a Jira Admin is not enough - you need to have a user that has the User Access Admin permission, or even the Org Admin permission.

As far as i remember the API that i used came from a Jira admin that had the Org Admin permission.

Yes, Also when i hit the test API integration it returns that it was successful.

The API token that is used, does that user have the correct permissions?
Is this user a User Admin or Org Admin, as this is required for this user?
What has been setup in "assignments" section, as in the documentation, this is stated where the users are pushed.
Push groups only pushes the Okta groups to Jira.
