Strange behavior while executing a query in Issue Navigator

Project = "X" AND Summary ~ '"ABC" AND IssueType = "Inst Log"

Above query does not return existing label numbers,

But
Project = "Y" AND Summary ~ "DEF" AND IssueType = "Inst Log" return existing labels of Y.

So, here my query is that for one project it is working perfectly and the same query is showing strange behavior for the  former project and not showing the appropriate result.

Could anyone provide any probable solution for this or help me figure out the problem.

I have tried re-indexing of that particular project not the whole JIRA instance and nothing happened.

Please guide me through if any other problem is there.
