We set up a new JIRA instance in the cloud service and look is completely different to the one we have on our server.
Is it possible to get the blue navigation bar back and change the theme?

If you are referring to the blue navigational bar along the top of Jira, as far as I am aware it is not possible to roll this new UI back.
The look and feel system settings have been reduced due to the updated UI.
Brandon McElveen, of Atlassian, has some recommendations that you may want to look into.
