Can i configure multiple LDAP in JIRA and access the system which are part of different domain ?

You can indeed configure multiple LDAP directories to your JIRA instance, however you will almost certainly find this document useful for doing this: https://confluence.atlassian.com/display/JIRA/Managing+Multiple+Directories
