I tried the Slack Jira Cloud app, and decided that I don't want it anymore. I typed "/jira logout". I still get notifications and messages from the Jira bot. I have no way to mute or get rid of the messages and it's spamming my slack. Going to my jira account settings, I don't have any connected apps.

Please, try the following steps so we can make sure you completely removed the Jira-bot from your Slack Workspace:
1 - Navigate to a Slack room/chat you are still receiving Jira Notifications and type /jira manage
2 - On the projects that returned to you, click on Manage:
3 - Delete all subscriptions and the workspace of your Jira Slack integration:
4 - In the Slack App, click the workspace name and go to Administration > Manage Apps, which will send you to the "Configure Apps" page for the workspace:
5 - Click the "Jira" item under Apps, which will send you to the Jira page for your workspace > Scroll down and select "Remove App":
Let us know if the steps above worked for you.
I still get notifications.
/jira manage returns " To perform this action, please authorize Slack & login to your Atlassian account." message.
In my jira account connected apps it says that there are none.
I don't have permissions to Slack admisitration.

@Petter Gonçalves For sure I am suppose to have permissions to cancel an app that I added. Why do I need an administrator? Is there a bug that keeps sending me notifications even though I'm logged out?
Deleting the app from our Slack is extreme. It has other users that should not be effected. I personally don't want these notifications anymore.

You must be an administrator to install or remove the integration between Slack and Jira.
That being said, you can configure a bot in a specific Slack room as a non-admin user or remove it, however, in case that integration was performed by an administrator, only that administrator can remove it.
Could you please contact your Slack administrator and ask him to perform the steps provided above?
