How can I filter out epics that do not currently have any stories under them? For instance, an Epic from another team had a story that was assigned to my team but it now Done. The Epic pops up on my roadmap but it doesn't have any stories underneath. I'd like to filter it out.

What do you currently use as the Source for your Plan?

You could manually add the Epic to the Excluded Issues set for your Plan. However, if a story under that Epic is later assigned to your team, that Epic would have to be manually removed from the Excluded Issues set to again show in your plan.
