For instance, I have two fields A and B, using JQL I want to extract issues where issues with field A is modified after field B. so that I can keep the latest value among A and B because both fields have been used to save same value set although sometimes field A was used, othertimes B was used.

I don't think that this is possible via JQL. You could possible use an addon to gain info about when that specific field was updated. But straight out of the box, this can't be done.
