Is there a way to override email notification in jira ?

Override here include UI customisation but it should be through code only not through jira-home folder customisation of template files

If I've understood the question correctly, then the answer is "No, you need to edit the .vm files"

I'm sure I've seen a request in Atlassian's Jira to be able to do it in the UI, but I don't have it bookmarked.
