Is there a way of adding in an additional layer above subtasks?

Hi, the way we have our Jira layed out is the top level is our Main Projects - then we have our Key Initiatives and then under that we have sub tasks. Is there a way of creating another 'layer' between the main Issue and then the sub task?

Not without plugins - the heirarchy in Jira is category - project - issue - subtask. That's it.

With Greenhopper, you might be able to make use of the Epic functionality, but that lives above "issue".

There are some other plugins which do some related stuff, but I think your best bet is the "structure" plugin - https://marketplace.atlassian.com/plugins/com.almworks.jira.structure
