Navigating to the 'Done Issues' filter under our Issue Tracker returns no results. The filter reads
statusCategory = Done order by updated DESC
If I manually change 'statusCategory' to the 'status' field it works, but I cannot change this default filter and must save it as an additional one. Why is it broken?

There is a difference between categories and issue status. This can be configured through the control panel under 'Issue Attributes' by indicating that the Status 'Done' is equivalent to the Category 'Done.
