We also have this question.  Can JIRA/Confluence be run on a Red Hat 7 box in FIPS 140-2 compliant mode?  We are looking to transition to JIRA 7.0.5 and Confluence 5.9.3.  Thank you.

I know this is an old thread, but for the sake of having the info out there for others that are interested, I can confirm that when RHEL 7 is configured for FIPS compliance (https://access.redhat.com/solutions/137833), that JIRA and Confluence both continue to function correctly.
