I have integrated my local bitbuck & Jira installations using the application linker and it says 'connected' however I still have to manage users seperately and I have no options to setup 2Lo so I cannot get developer tools in Jira. Am i missing something here?

The application link is just allowing the two applications to share some data between each other.  By itself it does not share user accounts.   However if you want to use Jira as a user server for bitbucket you can do this.  Please see the guide in Connecting Bitbucket Server to Jira for user management.  It details the steps needed in order to configure both applications to allow for your user accounts to be managed in Jira.

Once you have that configured, you can then change the application link settings to use OAuth with impersonation on both ends.
