How to make REST calls now that login has changed to id.atlassian.com vs your instance URL for cloud

Since the changes this week, my automated script to make JIRA cloud backups is failing cause it cannot login successfully. Seems the REST call to login via my jira instance url doesnt work. This coinisdes with the Atlassian change to their SSO to id.atlassian.com. Anyone know how to make this work now?
