During the filter search in the column section all the fields are visible where we can search the custom field and default too. How can we customize in a way that few fields are visible or  how can I hide a field from the section? As I have assigned a field to one project but it still shows up here on columns even though I am using a filter without that project

You can't do it - the navigator lists all the available fields because you might need them.

Calculating which fields might be available, on the fly, every time you change your filter would result in slow or even unusable searches in the navigator.
