Our cloud will be migrated soon and the new feature of independent projects will causes major issues with the migration to the server. Is there a way to disable this feature? The error message we see is, Your site contains independent projects. Jira software and data center do not support these. We are required to create a backup for server but first we must either bulk move the issues into a new server projects administered by schemes and then delete the independent projects or just delete outright the independent projects.
Independent projects are not a "project type". The recommended approach if you already have independent projects and need to create an export for Jira Server is to create new projects in Jira Cloud based on one of the other project templates and move the issues into the new projects. We've added new options to the "Create a backup" page that facilitate this.
As mentioned above, you can prevent new projects from being created in the future by changing the users that are granted the "Create independent projects" global permission.

But if you've already had them created, that's different. Could try asking Atlassian Support for any way to change the project type, but there may not be one. Moving issues to a different regular project may be your next step.
You could export the core content of the independent projects' issues into CSV and then delete them as you say. Then don't allow people to create such projects again before the migration.

Thank you for your suggestions. We have asked the project owners to export the tickets and delete the projects. And then deleted the global permission.
