How to disable "end of life health check is failing" notification in jira?(with out upgrading)

Not only for current user it should be disabled for all users.

Another system plugin may be related to health check: Atlassian HealthCheck Common Module

goto addons -> manage addons. Show all and search for the Atlassian Health Check Common Module

WARNING there be demons here. Any health issues, any index/database/other issues will not be visible. You essentially have no warning on Atlassian application health. I would suggest enabling it weekly and then disabling it just to check for issues. 

But no warning message going to all users!
