Can we have global permission to restrict an application link access to certain projects?
Currently when creating application link the permissions aren’t granular and a WRITE permission allows the app to even delete projects. How can this be disallowed? Is it possible via global permissions?

No, there is no way to limit application links to different projects. Application links are global objects that all projects have access to.
But application links are nothing to do with administrative access to Jira. An application link is purely there to simplify communication with another system - some macros and fields use them to draw data in from other systems.
The ability to delete a project (and do anything else in Jira) is entirely down to the permissions you grant to the user. Deleting a project can only be done by users who have admin access for example, it's nothing to do with application links.
