Custom workflows gone after upgrade from Jira 4.4.5 to latest

After digging in the docs, I found this: Specific workflow transition is not working after upgrading JIRA but in our case *all* the custom workflows are gone after the upgrade.

Is this normal? Do they all have to be rebuilt by hand?

That shouldn't happen at all. Something must have gone wrong during the upgrade. Any hints in the logs?
