Is it possible to created custom email handler for Jira Cloud similarly to what we have for Jira Server?
Can it be done, lest say, with Atlassian Connect API?
Yes it can, we wrote one: JEMHC, setting the bar for you.

Unfortunately, it doesn't allow to use custom business logic in it.
Please, @Andy Brook, correct me If I'm wrong but it seems like I can't, for example, update watchers or other fields based on the content of the incoming email.
