Management has indicated that they want to run productivity reporting in Jira and when I was testing this for my own Team, I noticed that issues attached to archived projects are not being captured. I tried to write a modified JQL query using the information here but it gave me a permissions error. (I am a full Administrator in our system.) Anyone have any luck with this?

Hi Julia, welcome to the community. Upon archiving a project JQL will not return any results for said project. One of the goals of archiving projects and associated issues is to remove them from the various views completely. To the best of my knowledge there isn’t a means of querying archived issues.
