Do you know if you can create one filter that can go across to instances of JIRA? If not, how are users that have two instances displaying content from two different instances in one gadget.

It is possible to display gadgets from on JIRA on another as explained here.

You might also find the Atla-Search plugin (commercial) useful if you want to search in a remote JIRA from the current JIRA instance.
