I am running the latest version of Server and just moved over to https (not sure if it's related though). I can install plugins, but I can't auto-apply the license. The license works if I copy/paste, but I get this message when trying to auto-apply.

I understand that you are getting an error when trying to automatically apply a license to Jira. Given what you have mentioned, it very well could be the new https settings that Jira is trying to use.
I would be interested to know more about your configuration here. Could you let us know your:
It's that last part that I think might need to be adjusted after enabling https for Jira. Depending on if you're using a proxy or a load balancer in front of Jira's Tomcat could change some of these values, but ultimately, I would be looking to see that you have the scheme, defined, and possibly the proxyName/proxyPort values (if using a proxy). If your server.xml file does not have these, it could be a problem for Jira trying to connect to itself or it's own UPM to get/apply licensing data as expected.
