Can modifying the LDAP query to take out the agents so that they can receive notification emails?

My agents used to receive notifications when customers would reply to their ticket but they have not been able to now since our entire company AD group, including my agents, were placed as customers.  I understand that we have to take ourselves out of the group that places them under customers so they can receive notifications again but that would require making several other AD groups just so they can be separated out.  Is there a way to modify the LDAP query to fix this?
