Is there a way to either block or parse these attachments? The resulting file is not visible in JIRA and is usually just an email message which could be copied/pasted directly into the ticket or a text file.

Community moderators have prevented the ability to post new answers.
There isn't a way to restrict the attachments people can upload based on file type. There are a number of attachments that do provide this. Here are a couple.
