You can do it with Jira Rest Api:

There are a few feature requests for this already:

It does not look like there is any way to do this inside of JIRA, or that that the ability will be implemented any time soon.  

However, one thing that might work for you is using the API to reindex, see How to trigger re-indexing using REST request via cURL command.
