Why is it that when I search for a WBS field such as "Start date (WBS Gannt-chart)" in Jira's issue type field, it doesn't show up?

Thank you for posting! I’m Charlotte from WBS Gantt-chart support team.
If you haven't converted the app's own data to Jira issue link/field. Then, it's not possible to search for these fields in Jira, because they don't exist there yet.
WBS Gantt-Chart stores your data such as hierarchy, dependency, start/finish date, progress, and so on in the app's own database. However, you get the option to store those data in Jira instead of the app.
After converting the app's own data to Jira, it's possible to search for these fields and others via Jira Advanced Search.

The field that you have named seems to be a custom field, as the system field is named "Start date" only. If you are referring to "Start date" you need to check your screen settings by going to Settings (cog wheel) > Issues > Screens > Find your project key (will be shown with letters) > Add Start date. You also need to apply this to the existing Screen Scheme.
You have three types of screens: create,edit and view screen.

If I quickly scan the apps documentation, there are no JQL options listed.
So I assume there is no JQL available for the used fields in the app.

No you can use JQL in your environment, but WBS gantt is a 3rd party app from the Atlassian Marketplace.
This app adds functionality to the default Jira installation. It will not say that you can JQL information from this app, tis app has to have the functionality to do this.
