How can I remove a shortcut to a bitbucket repository from my project menu.
I have added these through the add item option and now it is not possible to remove them.

What happens when you select the circular arrow icon next to the repo link? Does a pop-up window appear stating you can either Integrate with BitBucket or Edit repository like below:
If so, please select Edit repository and you should see this screen:
You should be able to select the Delete button and get rid of the shortcut.
