Would a condition override a permission scheme?

This question is in reference to Atlassian Documentation: Advanced workflow configuration

A user is added to the Close Issue permission scheme for the project, but the condition on the Close transition is that only users is group A can Close, which that user is not a part of, and therefor can still not close the issue.

No.  Some of the permissions are a bit of a hangover from when there were no "conditions" on the workflow.  The close permission used to mean exactly that, but now you have to explicitly use it in a condition in order for it to take effect.

Essentially, the close permission in the permission scheme is nothing more than a flag.  Which you can use in conditions if you want.
