What does the acronym JIRA stand for?

Also note that the former all-caps spelling may lead one to believe that it is an acronym, though as others have explained, it is not ... but Atlassian somewhat recently changed the spelling from JIRA to Jira.
If I type "JIRA" in a Jira comment box it auto-corrects it to "Jira".

Yep, that's what it was rebranded to a few years ago, so the auto-correct is now reflecting the current name.

Jira was written as a direct competitor to "Bugzilla", named after the mis-translation of "Gojira" to "Godzilla". Mike and Scott just nicked the "zilla" bit and spelled it more closely to the Japanese usage (There's no strong Z sound in Japanese).
